Found this awesome fan theory on another forum:
In the mid 1970s, the Seer learns of the prophecy of The Twice-Blessed Child and determines that its existence will come forth from a specific concentration of good magic. She predicts that a Charmed One will mate with another magical being to produce this Twice-Blessed heir. Foreseeing the destiny of the Charmed Ones, the Seer also predicts any first-born heir to the Charmed Ones would grow into an extreme force of good with Prue as their leader. She foresees that Prue will become the Halliwell family's moral compass and that her influence over Piper and Phoebe will be extremely strong. The Seer knows she cannot let this future come to pass, but also realizes she will need the Charmed Ones intact to both produce this heir and vanquish the Source. This way she can steal the Twice-Blessed heir and raise this ultimate power as her own and become the ruler of the Underworld. So, while the Seer plans to dispose of Prue she also produces a means for the Charmed Ones to still exist in order to kill the Source.
With Patty already having a miraculous birth with Phoebe, another birth is near impossible. To ensure Patty gives birth to a fourth sister, the Seer uses her fertility magic to underhandedly help Patty conceive a child with Sam, which produces a replacement for Prue through Paige. However, the Seer needs Paige to be raised separately from the sisters so that her influence over them will never be as powerful as Prue’s. The Seer uses paranoia crystals (seen in Season 7, Episode 12, Extreme Makeover: World Edition) to induce an extreme fear of The Elders into Grams, Patty, and Sam regarding Paige’s safety. This leads to Paige being given up for adoption for her own protection.
Fast forward over two decades later, when the Charmed Ones have grown in power, behind the scenes the Seer suggests that the Triad send the half-human Belthazor after the Charmed Ones. The Seer even discretely advises Cole that Phoebe is the key to getting close to the sisters. The Seer knows tapping into his human half to infiltrate the Charmed Ones' lives will cause Cole to fall in love with Phoebe. Thus, a Charmed One will mate with a demon to produce the Twice-Blessed Child.
After Phoebe and Cole's romance grows stronger towards the end of season three, the Seer manipulates the Oracle into advising the Source to send his assassin Shax after Dr. Griffiths. This is under the claim Dr. Griffiths is a threat to the goals of evil. In fact, this is a rouse to set up the death of Prue. The reason the Seer doesn’t advise the Source to send Shax after the Charmed Ones directly is because she doesn’t want all three dead, just Prue. She knows Prue will, rather than lose an innocent, risk her own life to save his resulting in her death and leaving the remaining two sisters alive to eventually connect with Paige. When Piper almost becomes a casualty as well, the Seer prevents the Oracle from realizing Leo is in the Underworld, which allows him to orb out with Phoebe and get back to the manor in time to heal Piper, but not Prue.
Following Prue’s death the Seer bides her time and waits for Paige to restore the Power of Three with Piper and Phoebe. Once the Charmed Ones are reconstituted and factions begin to rise against the Source, the Seer continuously warns him the Charmed Ones will be his ultimate demise. This drives the Source to desperately use the Hollow to avoid his death at the hands of the Charmed Ones. The Seer even underhandedly assists in his destruction by infusing Cole with the Hollow. The Seer purposefully manipulates the Source into releasing the Hollow so that she can have the Source’s powers infused within Cole instead of being sent to the Wasteland after the Source’s death.
With the Source destroyed by the Charmed Ones, and without the leadership of Prue, the Halliwells are susceptible to her manipulations of ensuring the Twice-Blessed heir is born within demonic influence. The Seer works with the Source-Possessed Cole to plot the birth of the Twice-Blessed Child. However, she intends to betray its parents once the baby is conceived within evil’s influence and fulfill her plan of using the baby’s power to rule the Underworld.
However, the Seer underestimates Prue’s replacement. Although, not raised with Prue’s familial responsibility or influence over the other Charmed Ones, Paige has her own sense of moral integrity that makes her aware of the transition taking place within the family. Although, because Paige doesn’t have Prue’s influence, she is ignored until it is almost too late. In the end, the Seer is thwarted and Piper ends up producing the Twice-Blessed heir as she gives birth at roughly the same time Phoebe would have birthed her child. Wyatt's birth is pre-mature as he is born six weeks early. Phoebe was eight weeks pregnant when she lost her child in Womb Raider, and Piper learned of her pregnancy the very next episode in Which Way Now?
However, the Seer's removal of Prue still results in the Twice-Blessed heir becoming evil without the Seer's direct influence. Piper and Phoebe turn down a selfish path and lose their original focus of innocents first. Paige being the lone witch investigating evil magical turmoils dies when battling the Titans, leaving only Piper and Phoebe to become goddesses to destroy them. Leo still becomes an Elder, but is in out of his family’s life, which leads to his and Piper's divorce shortly after Chris is born. “Phoeme" is most likely globe trotting with Jason and has given up being a witch. Later, Piper dies when Chris is about 14 and Wyatt is 15/16. Leo is still in and out, which is why Victor ends up raising the boys.
Wyatt grows in his misuse of his powers and when Gideon confronts him, secretly trying to kill him behind Leo’s back, Wyatt murders the Elder. This turns Wyatt into the ultimate evil and he quite possibly goes on to kill Phoebe, Leo and Victor. Thus, Wyatt unknowingly fulfills the Seer’s intentions of corrupting the Twice-Blessed Child. Chris while not evil, is only good when considering the state of his chaotic world. Still, he plans to go back in time to prevent his brother from becoming evil. A good oracle tells Chris that Wyatt’s path to evil started when the Power of Three was broken, which allowed someone close to him to turn him evil. Thinking the oracle is speaking about when the Power of Three was broken after Wyatt’s birth (Paige’s death by the Titans) Chris travels to this time. However, the oracle meant the first time the Power of Three was broken (Prue’s death by Shax), which the Seer orchestrated to remove the most influential moral compass of the Charmed Ones.
Luckily for Chris, Paige is a moral compass just like Prue, although not growing up with her sisters made her less influential on Piper and Phoebe. However, because Chris helps Paige survive the Titans she goes on to help raise him and Wyatt. Paige is able to help guide the future generation on the path of good as the replacement moral compass of the Halliwell family. This is why Wyatt claims Paige taught him how to be a Whitelighter, to be good and put innocents first.
So saving Paige, the moral compass of the Charmed Ones, is what saves Wyatt. Chris, does remember saving the Power of Three is only part of saving Wyatt, so he sticks around to find out who gets close enough to Wyatt to turn him. He initially thinks it is a demon, and overlooks Gideon. Chris staying in the past, however, does help out Gideon as the extremist he really is and expose his role in turning Wyatt evil much earlier than in the original timeline.
In the end, while Melinda foresaw Prue, Piper, and Phoebe as the Charmed Ones, the Seer uses her foreknowledge to produce Paige as a means of infiltrating the Warren line for her own gain. However, the Charmed destiny uses the hiccup caused by the Seer against her by ensuring Paige gains a moral compass similar to Prue. The fated death of the Matthews (and Paige’s panic-orbing survival) pushes Paige to become a responsible young woman who pursues doing the right thing over her own selfish desires to make her adoptive parents proud. This moral integrity that is instilled in Paige assures that the Charmed Ones both vanquish the Source and prepare the future generation of the Warren line for good rather than evil.
So that’s my convoluted theory or fanon on the reason behind Prue's death, Paige's existence and the melodrama of Wyatt’s struggle between good and evil and the importance of Chris’ time traveling. What do you guys think?

Paige (Voice Over): As for me? Life without demons opened up similar avenues. Henry of course, continued to look after his parolees, even if they didn’t want to be looked after… while still making time to help me with little Henry and the twins. Which allowed me time to finally embrace my inner Whitelighter. And to help the next generation of witches come into their own.
Piper (Voice Over): So that Paige could pass on all that she’d learned, not just to her own children, or to mine, or to Phoebe’s…but to other future witches and Whitelighters as well. Which filled the time between when we were doing the fighting, and when our kids were old enough to take over.
